i'm not sure i know exactly what you mean (not having used this particular piece of shiteware), but you may have success by following this simple procedure:
start -> run -> msconfig
click the startup tab, and examine each entry to see if one of them is the executable you wish to prevent from running. if it is, then de-select it and restart your computer. if you find that the entry is put back, repeat the above steps in safe mode.

You have to be carefull when uninstalling Yahoo Messenger.
I seem to remember it giving you an option to custom remove it all or else it would try and get away with not uninstalling everything of it.
Whenever unistalling any piece of software click custom/advanced user and make sure all boxes are ticked for items you want rid of.

What I did was install Yahoo again then de-selecting from the install list Yahoo Companion then uninstalled it again this time through Custom then it uninstalled then I was home free.

Thanks Martin for you help and Dr Sigmund Mohammad.
